Roswell was just Wonderaz's first attempt at flying a balloon. Unfortunately, he'd stolen the government's experimental weather balloon or somesuch and, considering his inexperience, he crashed it in Roswell. The government, not wanting to admit that it was possible for such a jackass to make off with their experimental technology so easily, just claimed they were "testing" it, and then spread rumors about aliens to cover it up.

Actually, its the marsupial insiders who have infiltrated top government resources to convince you of the squirrel threat which may or may not actually exist.

Personally? It was a test in time travel that went horribly arry(spelling?) and mutilated the aircraft and pilots. I'm not ruling out aliens, but I doubt they'd crash.
